Let's design a Metro System for this city
Orange is Downtown, Red is an old immigrant neighborhood, Blue is Historic neighborhoods, Pink is the University, Green is a park and Grey is the Airport

Is this any good? Obviously I'd need more information about hotspots and budgets to really be able to consider everything. For example just assume a reasonable number of stations along these routes.
Gold is the main transport link between the airport, university, and Amtrak station. Then it just loops the outer area of the town for depoting and directionality (I'm picturing most of these lines as two way). Blue gives the immigrant neighborhood good access to the university and station, as well as the outer loop. Purple and red ended up not really having much of a difference between the two, where my drawing of lines to fill up underserved areas and provide connections between the major lines ended up creating an inner loop. There is no service within the park to preserve nature, and the internal transit of the university is its own business.
