The best way in my opinion is Lakeshore Limited from New York to Chicago, then a day trip in Chicago before getting on the California Zephyr to the Bay Area. And then taking that same route back east when your trip is over. It let’s you see the full variety of the nature of the American Continent and is just a good trip. If you want a faster trip you can take the Empire Builder from Chicago to Seattle instead which saves about 10 hours
